My hotmail has been hacked, help.

Tho luckily for me he did not remove my linked accounts so i could use my other account to log in, but it does not help when i cant change passwords cause he somehow changed my secret question as well.

Is there anyway i can "shut down" the hacked accounts or something? Slightly annoying.

You might want to forward and delete any senstive emails to your other accounts tho. And remember they can hop onto your linked accounts via that one, even if they can't hack your other accounts directly!
